Honda OE pad kits are actually quite reasonably priced (under $50) and include the proper shim kit. Honda also continually updates their pads over the years.
For rotors I would use Centric 120 or 125 series, and check the lateral runout to ensure that it is under 0.002" once installed.

AEM gets their brakes from Nissin, an OE supplier to Honda. I used them on my mom's 1999 CRV, and they worked well.
Usually AEM makes aluminum air intake tubes.
