Strange Vibration after collision

Had a collision with a Bronco and did 9k dollars in damage to my Civic nearly totaling it. It's been fixed and seems to be running fine but I have a few minor issues I can't get the insurance company to pay for. The dealer says they can't find the problem.

Here goes:

Vibration that gets worse at around 3k rpms and doesn't get much worse past that. I fell it mostly in the acceleration pedal and if I put my hand on the shifter. Don't feel it in the wheel too much but it also get some feedback from the roads. Not sure if it is an engine mount issue or something else. They did use a front clip from a 2007 Civic so the replacement parts are not new.

My car seems to idle funny at stop lights, I don't see it on the RPM gauge but I feel the car changing between slow and fast like a shudder. Only does this in Drive when stepped on the brakes. Not in park or while moving.

I don't notice any CELs and car seems to drive, accelerate and stop normally.

Side note:

I do have a scraping sound on one rear wheel I can hear when passing parked cars or going through a drive through. I can't figure it out and don't know what to do about it. Car stops ok though. Had tire shop and a friend that does my brake changes look at it and noone can see where it is scraping or why I am hearing this noise. It is constant not just on start up.

Any help I can get figuring this stuff out would be great. Thanks
 
For the first two I would jack up the car and using a pry bar, pry against every engine mount. I suspect the issue is with one of the mounts.

For #3, check if the dust shield is scraping.

Where was the hit? That might help us narrow it down.
 
A vibration can also be caused by a bent axle in the front. It may be very hard to see but it will produce this if it is no longer straight. Also look at the rotating parts in the wheel area. Any junk stuck to the brake disc? The rim? The tire? Could be something that got on there at the body shop.
 
Could be exhaust rubbing somewhere? If motor mount is wonky this could happen under load.
 
Ditto on checking the motor mounts.

I had an MR2 back in the early 1990s. It was super smooth until I replaced the clutch. After that I got weird vibrations at different RPMs and a vibration through the throttle pedal. I loosened and tightened the motor mounts with the car sitting on flat ground, and all weird vibrations were eliminated.

Sorry that is important, front passenger side in front of the wheels. Barely hit the bumper but did a surprising amount of damage. Barely felt it in the car though, they make them safe nowadays.

About the brake noise, it's done this almost since I bought the car I just have been ignoring it for a while and since I was asking about things I figured I'd throw that in there too.

I believe my car has 3 engine mounts, I should probably just replace them all right? I heard if one was bad it would put stress on the others.

Also when at idle the rpms don't fluctuate with the vibration which leads me to believe its a mount but I was told it just be a clogged injector or bad plug.
