In the US( in most states anyway )Squirrels have specific hunting seasons and you can't just go out and shoot them in the woods any time you want. However, if they are destroying your property and you shoot one( on your property - like as it is chewing into your roof or something )you aren't going to get into trouble for it.
To the best of my knowledge Chipmunks have no protected status and can legally be shot/killed if they are destroying your property. As with Squirrels though, even if they did, no one is going to get in trouble for dealing with a pest destroying their property. Wanton killing for no reason is different.
