About a week ago I drained my oil and pulled the lower oil pan, saw that the residual oil in the pan seemed to have a fine glitter to it in the sunlight. I cut open the filter and found about a dozen

If I’m looking at the right area it almost looks like the tool which tightened the upper pan got into the casting...

Hmm quite possible. The area left behind from the flaked aluminum is rough, like it was sand casted.

From that affected area, go down just past that ridge. Looks like pits where something hit the pan. Same tool?

It is probably going to be tough to get it clean enough, but if it is in fact a casting porosity you might be able to seal it with Glyptal. If you can find 1201B it is thicker. I’ve never tried to use it on Aluminum or on a non hot tanked used part though.
