Since I made my own gaskets everything matches on the intake an exhaust sides. Interestingly the ports themselves are plenty "big". The intake I left a little rough, the exhaust is very smooth. Most material removal was in the manifolds themselves. The exhaust shape bore no resemblance. The intake had choke points.

The hardest part was cutting the exhaust gasket.

There is still more porting fun to be had!

The exhaust and intake ports should be at the same height so that as the piston passes by they open at the same time. ugly castings like you describe usually aren't even close. you can measure it by installing the piston and shining a light through the ports. both ports should be even with respect to the piston.
If you are daring, you can "raise" the port height making the top of the port closer to the head. that is sort of like advancing cam timing.
the problem with any porting is once the material is gone there is no going back.
