So high pressure grease fittings are Zerks. But there seem to be low pressure fitting that look like about a 1/4" bump, round on top with a hole in it... I take it there is some kind of greaser with a plastic cup end that will just push grease into these?

Please name the fittings and what do I use to apply grease?

Some of these look to be cast right in to various components and just drilled as part of the build ...

Nope, not the one. It might work, but it ain't right. The one I saw at the outboard shop was a metal extension tube with a plastic end the cups the "nub" around the outside so it centers ...

I think you have taken push type grease gun http://www.sturdy-tools.com/product/push-type-grease-guns/.
Now you need to purchase apt nozzle for it.
