So, it turned out to be the dust boot. It was keeping the mount and strut from mating by a good .030"

Glad you figure it out, but are those Billies B6/8 by any chance? Really good shocks.
 
You can eliminate a lot of the mysteries and variables and by installing quick struts.

RockAuto has them for about $140 a pair.

Quick struts are awesome, but only good ones. The Moog struts are Chinese. Cheap quick struts are garbage and rarely make it past 10k. The Monroe Econo-Matics (painted blue) seldom last longer than 30k, and the new Gabriel Guardian Readymount (painted red) is likely the same in terms of quality.

The only quick struts worth buying are Monroe Quick Strut (NOT the econo-matic), Gabriel Ultra Readymount, KYB Strut Plus, and Sachs quick struts.

However, the OP upgraded to Bilstein HD, which is the best shock for a daily driver. Bilstein doesn't make quick struts, unfortunately.

But I agree with you for the most part; quick struts are the best way to go unless you want high performance dampers like Bilstein, Tokico, and Koni.
